Handbrake is probably the best program for such task. Been using them for years.

Launch MakeMKV. File -> Open File. Select ISO file.

Works great with DVD ISOs.

You do not need Handbrake unless you want to transcode the video or audio to another format (ex: HEVC to AVC, AC3 to AAC, etc).

To repackage between MKV & MP4 containers, look at XMedia Recode (windows), MP4 Tools (Mac), or other such programs. Google is your friend.

XMedia Recode: Tell it to copy, not convert, the desired tracks.
