Can that causes problems?
And how can I tell mmkv that it should ignore segment map 4 ?

This was fixed in 1.8.9 or so. MakeMKV will scan all segments, pick the audio resolution from longest segment and fix it for entire file. If you are transcoding the audio, MakeMKV will up/down sample necessary segments automatically. If you are saving directly, MakeMKV will give you a warning. You will get a broken file (DTS changes from 16bit to 24bit in a middle), that is likely playable, but will have all sorts of issues during trascoding.

Mostly the 16bit part at the beginning does not really belong to the movie. Thats often just some kind of logo/intro.

MakeMKV actively tries to remove logo (from beginning or the end of the movie). It means that in your case it failed to do so. If you have a sample (or several ones) please make a /onlinehelp/testdump.html of the each title that has this "logo" segment, and send to support@makemkv.com .
