I'm ripping the Angel box set and I too have just run into the issue with the "Inside the Agency" featurette is skipped. Not a big deal for me but I'm curious to know the solution, if anyone ever figures it out.

I just ran into this now. It's a shame, as this is the first thing like this I've encountered after ripping loads of stuff with MakeMKV.

No idea if there is a better way but this worked for me. Using Angel season 2 disc 3 grabbing inside the agency as an example.
1. File -> Backup DVD to my hard drive
2. File -> Open DVD Files Manually (select location of backup)
3. In Open DVD in manual mode dialog box look for titles with the right timestamps for missing special features. In this case Title 4 - 2 chapter. For the input string just use '4' and click ok
A little painful but at least it works!
