Video compilation DVDs

Hello, newbie here.
Just got a NAS and after finding out about MKV and all related I jumped to convert my collection (around 300 between DVDs and BRs).
So far so good. It's time consuming but I already converted 65 DVDs.
I have all my movies in Finders, not in the plastic box. Cataloged by genre (horror, CF, Romance, etc). and just came to the one with music and musicals.
Among them I have about 10 DVDs of music videos "best of the 80's", "MTV Unplugged", etc.
When converting one I found out MKV treats each video as a different item, so instead of having one large file, I have 16 different small files, one per video.
My question is. Is there a way to keep them in a structure close to the DVD? Or convert them to a single file? other than using my video editor. Or what's the best way to do it?
