MVC Video changes Position and size

I have recently tried using MakeMKV for a 3d BlueRay I had lying around. The import went fine, but when I started watching I noticed that the video changes its size and position from one scene to another. Which is especially annoying when later watching it in side by side 3d.

The first image is how I would say it is supposed to be 16:9

but the second image is completely different. There is now a small black bar on the left side and way smaller top/bottom bars.

Maybe someone knows a solution to my problem.

This is intended by Disney.

It should make the 3D experience more immersive.
