Fringe: Season 1 have all the episodes merged together into 1 episode in MakeMKV.
MakeMKV maps all the episodes together in the Segment map. All the episodes are seperate files on the actual blu-ray disc.

I have backed up the discs and removed the *.m2ts files and uploaded it here:

Update: Just tried the new build, MakeMKV v1.10.2 (11.9.2016 ) - and the issue still occurs.
Could you fix this please? You fixed it for Weeds Season 1.

I have the complete series.
Season 1 is authored just as you posted (1 large 32gb title), however the discs for seasons 2 through 5 were authored with the episodes listed as separate titles. approximately 6-7gb each.

Since I post process with Handbrake it was easy for me to just separate them.

Use mkvtoolnix to split the files at specific chapters...

Would be something like this..."9,16,24,32"

That's what I did with my Fringe Season 1.

The 'problem' is with the disc authoring, not MakeMKV & is unlikely to change unless 'they' re-release the season. The solution is still using mkvtoolnix to split out the discreet episodes.

If the episodes are each in one m2ts file (maybe it works also with the append option if some m2ts files are one episode), you can load the m2ts stream element file in MKVToolNIX to create an mkv file from it.

The handling of season 1 doesn't appear to have improved at all in 1.17.6.

Old post but I just came across this in my media project. This is 100% nothing to do with MakeMKV. A big ol' singular stream is just how they were put on the disc so that's how MakeMKV sees it. It's unfortunate, but I heard this is the only season like this. I went through and split them all up and decided that I would post the split time stamps in case it helps anyone. Hopefully runtimes are the same disc to disc so double check just to be sure.

- Rip the whole video track in makemkv
- Throw the file into the Multiplexer tab in MKVToolNix
- Go to the output tab
- Set split mode to "By parts based on timestamps"
- Post this into parts:
--- Disc 1 (Episodes 1-4): 00:00:00-01:21:39,01:21:39-02:12:26,02:12:26-03:02:54,03:02:54-03:52:10
--- Disc 2 (Episodes 5-8): 00:00:00-00:49:28,00:49:28-01:39:40,01:39:40-02:29:52,02:29:52-03:19:04
--- Disc 3 (Episodes 9-12): 00:00:00-00:49:54,00:49:54-01:39:40,01:39:40-02:29:53,02:29:53-03:20:07
--- Disc 4 (Episodes 13-16): 00:00:00-00:50:11,00:50:11-01:40:24,01:40:25-02:30:07,02:30:07-03:20:21
--- Disc 5 (Episodes 17-20): 00:00:00-00:50:17,00:50:17-01:40:30,01:40:30-02:30:43,02:30:43-03:18:05
- Start multiplexing and it will split you 4 files all ending right at the end of each of the credits.
