Malformed VC-1 MKV?

There seems to be something wrong when MakeMKV extracts a VC-1 video track. I noticed this when I started to re-trancode some of my BD's again. I started out using MakeMKV to extract the video track to convert with MeGUI (using avisynth and Haali Media Splitter) but had to fall back on eac3to when I discovered this problem. The problem shows itself in MeGUI when the video is showing on the screen and I attempt to navigate through it. This works fine when eac3to is used to extract the video but only gets a black video window when MakeMKV was used. For whatever reason this only affects VC-1. MPEG2 and AVC video seem to be fine.
