Home documentary video stutters on playback

Okay so I am gradually digitising my DVD collection some of which is on blu ray. I ha successful ripped a number of blu rays using MKV and then used handbrake to create files to play on my Apple TV 3.
Titles ripped so far include Batman Begins / The Dark Knight / Man of Steel. These have all been ripped and recoded at full 1080 and playback no problem through my MacBook Pro and subsequently through the Apple TV.

My system is the late 2011 MacBook Pro dual core 2.3GHZ 4GB. My rips are then stored on to a my live duo which is hard wired to an apple extreme. The Apple TV is hard wired to the extreme.

The problem I am having is with the blu ray version of the Home documentary. If ever there was a film that needs to be in full HD this is one of them.

However whenever I create an MKV file and then try to play it back the video stutters right from the start and the smooth gliding like filming is all jerky ruining the film. This happens whether I play the file back from the my live duo or from the drive in the MacBook.

I have tried using handbrake to smooth this out but it dos not work. I have tried playing the MKV file back through VLC, QT, Plex and still the stutter so I am pretty happy it's the MKV file that is the problem.

I have done loads of research and this is what I have tried so far.

1. Stripped all the HD audio leaving just the 5.1 track
2. Converted the audio to AAC (doing this leaves me with a file about 18GB in size)
3. Did a back up of the disc to hard drive and then created files as above direct from the back up by passing the disc.
4. Tried muxing the file using MKVtools but I just get a couple of warnings errors messages when it starts and then nothing seems to happen even though it says muxing.

I'm now at a loss. Has anyone else successfully ripped this movie or can anyone offer any other suggestions as it appears to be this one and only blu ray that I cannot get to work.

Video stutter is usually because the bandwidth needed exceeds the transport, OR the player isn't fast enough. Removing unneeded stuff can help, but the biggest consumer of bandwidth is the video itself. And something with "busy backgrounds" and "lots of action" (which would be likely for something that "needs to be in high def") takes ever more bandwidth than simple stuff like I deal with (mostly clean animation).

When you are using Handbrake, are you using one of the nightly builds, or the release version? The NB versions have better presets for devices like the Apple TV, that will make for smaller files.

Thanks for the suggestion of a nightly build with HB. I'll give that a go.
With regards bandwidth the file stutters even if I save the file to the macs internal drive so there shouldn't be a problem with bandwidth. I've also ripped batman begins dark night and man of steel which are highly action intensive and are okay. It's just this one bloody documentary that causes problems. MKVtools now starts muxing but at about 20% completed just crashes.

I'm currently running the MKV rip through mp4 tools to see if that helps.

Anyone else successfully ripped this documentary?
