Why are audio tracks converted to FLAC using FLAC profile?

Hi,

I've been remuxing alot of films for my plex server recently and there's been a few films which use the LPCM audio, I've wanted to put this into FLAC but when I use the profile all the tracks highlight. Is their a way how to just convert certain tracks to flac aac etc rather than all of them.
