If there are only two tracks, rip both. This isn't playlist obfuscation where hundreds of tracks are created. I think you'll likely find that the difference is in the main titles; one may be in English, the other in another language. I don't have the disc to confirm but that seems likely given the segment map and my experience with similar situations.

I have the Canadian version and that has the same 2 playlists. The only difference I see is a switched national flag during a panning shot (there's a bunch of flags hanging vertically and the shot tracks a helicopter pas them). 601 has the Japanese flag and 602 has the South Korean flag; other than that the 2 versions look identical.

This is a correct answer from pieman. The flag difference is visible starting at 3'22" in the movie. Title 00 shows the Japanese flag. Title 09 shows the South Korean flag. Nationalistic pride shows up in the smallest inconsequential details :D

To quickly find video differences in two mkv files, in Linux one can use "mkvinfo -s" (from MKVTtoolNix) to show the timestamp and CRC checksum of every video frame, then diff the 2 textual outputs. This confirms that other than this scene of ~10 seconds, the two video streams are otherwise bit-for-bit identical.
