I decided to run all my 3D Mkv's through makemkv to remove the mvc stream and keep the 2D movie, when i play the movie i get audio but no video.
Any ideas?

Assuming you still have the original MKV files, I'd recommend using mkvmerge instead... Load the MKV file, uncheck the MVC track, give it someplace to put the resulting file, and just that one track will go away.
When you do this with MakeMKV, you may have your preferences for track selection take effect in ways you didn't mean to do. mkvmerge doesn't have those issues, since it doesn't "do" preferences like that.

original 3d mkv's are gone.
