Is there any possibility to be able to add the ability to open m2ts files directly from the stream folder?
I have started to come across a few anime blu-rays which don't actually have separate titles for each episode, rather they have a single title which has a playlist that maps together the separate segments(m2ts files).
Currently I have to drag the m2ts files into mkvmergegui and remux them as an mkv, but the lack of FLAC conversion and the chapters not flowing through make it a bit of a pain which would be rectified by being able to open the directly in makemkv.
I've included an image of what I mean in case I didn't make any sense:

Actually one workaround I just figured out is that if I removed all of the m2ts files except the particular episode I want from the stream directory I can do a single episode at a time in makemkv. It's a bit time consuming to do it this way of course, but it's better than nothing.

Yes, but if you do it that way, you lose chapters. I tried it on another set of disks from the same publisher...
If you post-process the files with handbrake, each episode is 5 chapters long. A simple batch file can split them up AND save you about 80% on disk space, due to better video compression.
If you don't want to go through the time to compress the files, you can script MKVMERGE from mkvtoolnix to do the same split on chapter boundaries, leaving the original video, subtitles, and audio intact.
