When trying to rip MKV's from some of my TV Show Blu-Rays MakeMKV presents the episodes in a really weird order, as it seems to read the playlist files in random order so it's assigning title 0 to episode 4 for example. It's really confusing so I'm wondering if there's a way around this?
I don't seem to have this issue with DVD's...

The issue is that MakeMKV presents the list in the order the file names appear in the disk's directory, not in alpha/numeric order. Most DVDs and BDs are authored with the files in order, but not all. Sentai Filmworks and a few others are among the publishers who can put things in weird order.
The "fix" is to look at the file names of the m2ts files, as displayed in the lower right panel as you move your cursor through the titles in the left menu. USUALLY, the episodes will be in order as long as you assign them names (you are using "Expert mode", so that you can edit the title name, right?) in the correct order.
Several of us have asked Mike to consider a "sort by file name" button or option; He hasn't said no, but he hasn't said yes, either.

I know I could just look in the info window at the bottom, but I just thought there might be a way to not have to figure it out manually.

Which Sentai series? They've gotten better (Sentai, the series themselves are what they are), with the last dozen or so having the directory in the correct order.
Utilizing the command line version with scripting control as illustrated by ndjamen is always an option, since we "know" what is going on. But yes, manual mode is what we're stuck with for now with the graphic interface.
Oh, another publisher to watch is NIS America. Their BD titles are interlaced, just like the DVD titles, so they can produce unexpected results when running them through handbrake. I found that treating them the same as a DVD (deinterlace, decomb set to "default" instead of "off") makes a major improvement when watching them.
And I highly recommend running anime titles through HB, since the size can shrink by 80% for the same viewing quality.
