How can I format a full bluray I downloaded to an MKV file?

You clearly have no idea what you're talking about, and shouldn't even get involved with this kind of thing!

The blurays I download are m2ts files. Is there a way to use makemkv and format them?

Beyond the issue of piracy, MakeMKV is not the tool you're looking for. There are other programs that can convert decrypted m2ts files to other formats.
