Merging Part 1 and Part 2... Help!

Alright, so I've used MakeMKV to extract Part 1 and Part 2 of The Fellowship of the Ring [Extended Version] from their respective discs, and made sure that I had all the same audio/subtitle tracks selected for each. I merge them using the append feature with MKVmerge, and it works well, however there is a slight pause during the transmission from Part 1 to Part 2. Is this normal and I'm just being OCD about it? This is the first 2 part movie that I've merged together into one MKV file. Thanks for the help guys and gals!

What do you mean by a "slight pause"?

If there were black frames at the end of the first part or the beginning of the second then you'll have to cut them off before appending, otherwise they'll be in the final file too.

The only other possibility is that the audio of the first part was longer than the video... I had a powershell script that could handle that, it's not fun. Thankfully I don't think that's the problem here.
