MakeMKV 1.9.1 on Windows XP seems not to be able to read the LPCM stereo tracks on the 2 different DVDs I've tried to copy.
It lists the LPCM track in the titles but unticks it with the message:
Audio stream #0 looks empty and was skipped
If I tick the track manually, the copy works but there is no LPCM track in the output file (I guess because it thinks its empty).
LPCM stereo track skipped
Re: LPCM stereo track skipped
Are you sure it isn't?
The only time I got that message was when ripping transformers using the Manual DVD mode. There was a second audio track for commentary that ended after the first episode. When I split the title by chapters and MakeMKV created the list of custom titles it reported the second audio tracks of the later episodes were empty, because they were.
Given how rare PCM tracks are on DVD it's likely yours come from the same/similar sources and so may have the same problems.
More info please.

Re: LPCM stereo track skipped
Well when I play the DVDs using a DVD Player it offers LPCM stereo as one of the options on the audio menu, and I can select it as the audio track, and on one of the DVD the cover says Audio Content: LPCM Stereo, Dolby Digital 5.1, DTS 5.1 Surround. (the other doesn't have any info on the cover but does offer it on the menu).
PCM may be rare these days, but these are fairly old DVDs (both 2005).

Further info - the LPCM audio track shows up in VLC Player under Codec information in both DVDs and VLC Player appears to be able to switch between 2 audio tracks on one of the DVDs and 3 audio tracks on the other, which corresponds to the menu options and codec info.

Re: LPCM stereo track skipped
hmm, looks like it does actually create the PCM track, despite the error message.
Stupid of me not to have noticed before.
