Saving stops partway with errors on Linux (Lubuntu)

I just installed MakeMKV in Lubuntu 14.10. I have a DVD that I already ripped to the hard drive and I want to convert it to MKV. When I load the IFO file and click the save button, it writes about two-thirds of the file at normal speed, and then it slows to a crawl. I left it for about two hours and when I checked the speed was something like 100-200 K/s [0.0X]. I can tell that when it is running at this point the hard drive is in fact running because I can hear it and the HDD light blinks constantly. With debug enabled, this is what my log looks like:

I stopped this job early so I could copy the log. It seems to count up from 1201 forever unless it is stopped.
