No output file
I used the program against a folder with about 400 movies. It looked like it was working fine except for the occasional Java error about not finding a file or something which I confirmed and figured I would look at those movies on the backside. I have it set to output to the input folder after conversion and delete the original. Well I am going back through the folders and the only files in the folders is folder and thumbs, no .MKV files or anything else. I am hoping these have been put somewhere else and not just completely removed.

Ok, I have looked a little further and all the movies seem to show up in two places. Some are in temp folders and some were placed in the root of the folder but none went back into the original folder as I indicated. The files in the root are named properly so I will just need to move them but the ones in the temp folder have odd file names and I'm not sure how to identify those other than watching them.

It's really difficult to figure out what you're doing, so helping is hard. How did you "run MakeMKV" against a folder of files? Are you using some sort of batch program that invokes MakeMKV?

Sorry, I thought that I somehow got directed to the support for the front end program. I am using Movies2MKV against a folder called movies that has subfolders with DVD rips in the in standard dvd format. I am getting a bunch of left over temp directories and the ones that convert saved to the root directory instead of the movie directory although in the strictest since I guess you could say that the movies folder is the input folder. What I expected was when Movies\movieA was finished I would have an mkv file in that directory and the original files would be gone. What I am getting is the original files are gone and mixed results on the output. Sorry again about the lack of detail.

Most likely thing from your description is file paths overlapping, so the output tries to overwrite the input. MakeMKV's GUI would try to prevent that, but when you call the command line (which this script does), it will do exactly what you tell it to... the GUI safeguards are ignored.
If the ISO files already have the encryption removed, you might want to consider something like Handbrake (see handbrake.fr) to process them; it will also improve the video compression, and there are a couple of scripts for automating its operation on "bunches of ISO files". It won't be as fast as MakeMKV, though...

Thanks for the quick response. I can't seem to figure out how to do the batch conversion with Handbrake.

Go to forums.handbrake.fr, and look in the Support->Command Line Interface section. At the top of the list there are two topics with [Script] in their title. One or both may be of use to you.
