This started out as a thread over on the Handrbake forum since I thought it was a problem there, but I think it’s actually related to MakeMKV.
I ripped a Bluray of Ladies & Gentelmen The Rolling stones which has three tracks: LPCM Stereo, DTS Master Audio, and Dolby Digital 5.1. I used MakeMKV to rip the Bluray.
I imported the MKV files into Handbrake 0.9.9 and it sees the 5.1 tracks but it does not see the LPCM Stereo track. Why would that one be missing?
When making the MKV file after the rip I “expanded” the option on which video and audio tracks to select, but the only audio tracks were the 5.1 tracks.
I've looked through every setting/option on MakeMKV and I don't see anything that would indicate what tracks to rip from actual Bluray. The only options I'm not 100% certain what they mean are the advanced options that are set to:
Default Selection Rule: -sel:all,+sel:(favlang|nolang),-sel:(havemulti|havecore),-sel:mvcvideo,=100:all,-10:favlang

Hmm, I just discovered that the track I'd thought was missing from my Star Trek Access episode didn't show up because that special feature was constructed on the fly by Java. Apparently MakeMKV had noticed something was supposed to be happening and had added the m2ts files Java was referencing without appending them, which in the case of Doctor Who and Ghostbusters is fine since they're made from a single m2ts but isn't so great with the Star Trek discs since there are two cuts of each episode with different special effects.
From what you've described it's unlikely to accomplish much, but you could try setting the minimum length to 0 and checking if there are any m2ts files listed with PCM audio.
Other than that, it does seem MakeMKV is losing information periodically for some discs.

Please send the log file and CLPI/MPLS files per instructions at /faq/item/8/catid/6 . Also please send name of MPLS for the title in question (you can see it on a right pane as "Source file name").
