need a way to set all audio tracks as default
Not sure if this is possible, but I need to make it so both the audio tracks I'm ripping are active simultaneously, since one is the normal audio and I'm fairly certain the other is the commentary track. I've tried just leaving them both checked and ripping, but only the track flagged as default plays in VLC. Do I need another program maybe?

You really can only have one track as "default". And VLC (at least in the versions I've used) plays the first track found, unless you have a preferred language set, in which case it plays the first track found in that language.
Also, VLC plays ONE audio track at a time. Commentary tracks "usually" have the main audio padded down to be detectable, but not over power the commentary.

It's worse than that, Blu Ray audio overlays have dynamic mixing so that the background track volume can be raised or lowered at will. I've been wanting to re-encode my Doctor Who commentaries into a single FLAC track but I have no idea how to extract the mixing data from the disc and haven't figured out how to simulate the effect.

Okay, I've sort of figured it out? I flagged the secondary track as default, and now they both play, except the main audio (non-commentary) is really super quiet. Don't think I'm gonna be able to fix that in MakeMKV, messing around in Handbrake now so fingers crossed.

I may be wrong but as far as I'm aware DVDs don't have audio overlay at all. One of them is the commentary track, one is the sound track. Even on the DVD you just switch between them so there's no point in playing them both simultaneously.
-Edit- it's hard to understand what you're asking, if you rip the title with both audio tracks in MakeMKV they will both be present in the file, on playback you have to manually switch between them in the player. DVD commentary tracks come pre-mixed so the one track consists of a lower volume duplication of the main audio track mixed with the audio commentary. It's nothing special and is just an audio track just like any other. There's nothing more you can do with them than listen to them how they are.
