I have got a Seamless Branching Bluray Disk. The movie has two editions, Extended Cut and theatrical.
Extended Cut has only english DTS audio, theatrical has english DTS and german AC3.
I dont want to go the way with this ordered chapters thing, I just want the Extended Cut but with german AC3 audio.
So I want to merge the english audio into the german ac3 audio for the scenes with missing german audio, but i dont know HOW.
Any ideas?

Short answer: MakeMKV isn't going to be able to do it.
Longer answer: What you want to do is going to take a video editor, because you want to insert an audio track from a shorter title into the extended version, then splice in portions of a different audio track to correct scenes to make up the difference, while maintaining a certain level of synchronization. And it would be easy to be several seconds off by the end of the feature.
Probably the simplest way would be to break the two files into individual chapters for editing, then recombine them, once you've edited the audio on the extra scenes.
