What you will find on a disk varies with how it was created. Sometimes they will create a disk with a "play all" title, which contains all of the smaller tracks in one file. In cases like this, MakeMKV will rip one large file, with lots of chapters in it. This is common with disks that contain episodes of television shows, especially DVD versions.

Other disks can have each track as a separate file. In this case, MakeMKV will rip individual files for the tracks.

It it is also possible that a disk can have one large file, but there are also directory entries to play parts of that file as separate tracks. In this case, MakeMKV will rip both the large file, and the smaller tracks as their own files.

All of these variations can occur on either DVD or Bluray titles.

The "best" way to deal with it is to allow MakeMKV to rip the files as they are presented, and use other tools to make the files be what you want. If you want to stay with MKV file format, there are tools such as MKVToolnix that will let you break the file up by chapter, and save them as individual files.

If you want to change them to MP4 format, there are tools like Handbrake from handbrake.fr that will allow you to convert from the larger MKV file to smaller MP4 files, compressing the video to more efficient formats as it goes.

MakeMKV is going to give you what the disk was mastered with. However, there are tools that will allow you to combine the smaller files into one. Search for "MKVToolnix" for one free tool collection that will let you both split files, and combine them.
