Hi! For each DVD I convert with MKV I go through the same process: When there is a German audio track (my mother tongue) I select it. Otherwise I select the English audio track (often the only available track for bonus material). Additionally, I select all German subtitles.
I suggest a preference like this:
Preferred language of audio tracks: <GERMAN>
Seconds language of audio tracks, if preferred language is not availabe: <ENGLISH>
Preferred language for subtitles: <GERMAN>
This way I would only have to adjust this ONCE and then could convert every DVD without adjusting anything additionally

Check the Advanced MakeMKV Usage forum; there are several threads on profile settings to only select certain audio/video streams.
Under the Tools->Language menu in MakeMKV, there is a "Preferred Language" selection. I have not tested that personally, though.
