I am trying to backup my first 3d movie (Avengers) and cannot seem to figure out what i am doing wrong. I have successfully backed up lots of blu-ray titles but for some reason i must be missing a step. I made sure I selected the Mpeg4-MVC-3D stream under video but the movie plays back in 2D. If I play the movie through my ps3 with the original disc everything works perfectly so the original disc is not the source of the problem.
My setup:
I am storing the movies on my Windows 7 computer and then streaming them from a Boxee Box to my Epson 3D Projector.
What am I doing wrong

Your player has to be able to identify and correctly handle a 3D MKV file. I don't believe the Boxee Box supports 3D, but I might be wrong.

When MakeMKV creates a 3D MKV the video stream consists of the basic 2D video, plus the 3D MVC extension which supplies the stereo information. The MKV specification is written such that if a player can't play back 3D content it will (well, it should) ignore the MVC extension and just play the 2D content.
So the player has to be 3D capable (which I don't think the Boxee is), and it also has to understand and be able to correctly decode an MKV with a 3D stream in it, or it'll end up treating it as 2D.
It's not as simple as just passing it straight on to your projector, unfortunately.

After a few quick google hits a believe your right about the boxee box ...thanks for the info. What other options do I have to play back these 3d MKV files.

I believe some of the Realtek-based players can play these files.
The new Sigma-powered Popcorn Hour A400, which is a full 3D player, should be released in November. We're still waiting for conformation from one of their engineers that it successfully plays these MKV files though, but it should definitely be able to.

At this stage, there isn't a software player (including the often quoted Cyberlink PowerDVD 11/12) that can playback the MKV files with MVC included created by MakeMKV. As I understand it Mike has been working with the Stereoscopic 3D player guy to modify how the 3D is stored in the MKV container going forward (yes you will have to re-rip them) that will allow full 3D playback (and most importantly, without Cinavia).
