MKV file pauses on playback

So I ripped my first dvd to mkv and once I played the file in GOM it pauses every couple of seconds and then starts to play again. I tried the mkv on my Samsung Blu-Ray player and the player states the file is not supported. Any ideas?

Why would you think that your stanhdalone BluRay player would play an .MKV file?

With the latest firmware update for the Samsung BD-P3600, mkv is a supported container format. I can't get them to be recognized when using makemkv but the trial version of iksy dvd ripper seems to work.
