Is it possible to set by default all the video, audio and subtitle streams to be not ticked rather than ticked. Helpful as I am only including a minimum in my process.

I don't think this option exists in MakeMKV, but I would like to see this as an option.
You can right click on the stream selections and Unselect All, then select what you want.

Yes, you can. See "default selection rule" in advanced preferences. It's explained in detail in "advanced MakeMKV usage" subforum.

I don't see any explanation how to get to "advanced preferences". All I have is a Preferences dialog. Nothing on any of the tabs uses the word "advanced" that I can see. There's an "Advanced" tab in Preferences. It's the last/rightmost tab, but you have to enable expert mode ("General" tab) to see it.
