Thank you for your patience. Anyway, the issue with flatpak Kodi is that it lacks the MakeMKV and Blu-ray menus flatpak plugins that flatpak VLC has.
I couldn't get it to work. Flatpak apps are sandboxed and I don't believe what you're asking for is doable with minimal tinkering. In fact, I suppose the correct way to do this would be to create and maintain your own flatpak plugins for Kodi, based on the flatpak VLC plugins.
You could also try using VLC and its plugins instead of Kodi, but unlike Kodi or mpv, VLC is going to handle Dolby Atmos poorly if you ever run into it, and you might need to tinker a bit for HDR to SDR mapping as well.
