Most folks seem to use a free package called MKVToolnix. It contains a tool called MKVMerge that will let you select which tracks you wish and remux the file.

Also, for that sort of simple tasks you may as well open MKV file in MakeMKV

Ok...so what tool would you use to remove all of the files (VOB, IFO, etc) from an MKV container so you have the original DVD content? Can this be done?

If you remove the data from a container, you don't have anything.
