I always add subtitles of my native language to my MKVs because they can always be turned off when I don't want to see them. Whatever hardware/software you use to play the MKV files you create should have an option somewhere to turn the subtitles on or off. I always keep the subtitles so that they're in the MKV file should I ever need them.

To remove the subtitle file from the mkv, you will have to remux it using mkvmerge and uncheck the subtitles.

To extract the subtitle from the mkv, you can use mkvextract or mkvcleaver.

I still say put the subtitle in the MKV if you think you'll ever want it sometime, and set whichever player(s) you use to not display subtitles by default if you don't usually need them.
