Remuxing noob on mac

Hey guys,

I need some advice for remuxing. I have been riping my blu rays using make mkv just great! My problem is i put them into itunes and watch them on my apple tv, i use mac osx.

I have been trying a few programs to remux the mkvs rather than transcode again with no luck.

I have used

Mp4tools
Playback
Subler

I really want to just change the container as i have heaps of blu rays to rip and right now the process with ripping and transcoding with handbrake is taking a good 3-4 hours per movie.

Any ideas or tips would be greatly appreciated :)

This just isn't possible:

1) Blu-rays are 1080p - the original AppleTV has no 1080p support, and the AppleTV 2 sometimes has trouble with 1080p playback

2) not all Blu-rays are H.264-encoded - some are VC-1 or MPEG-2, which the AppleTV won't play

3) no Blu-ray has AAC audio - which is required by the AppleTV (while it can pass Dolby Digital through to a receiver, it will not play the file unless an AAC track is also present)

Are there any Bluerays lower than 1080p? What about 720p?
