Don't click the big drive icon but use the second icon in the top row and backup to folder instead of MKV.
Sorry I don't think you understood what I meant, I know how to do that but why do it that way in the first place how does it make it easier to identify the right episode order?

Because it rips to folder with menu to select episodes.

Additionally, I've found that when making MKVs from discs, the playlists are sometimes read out of order (presumably something to do with how the disc is structured?), but when making MKVs from a (decrypted) backup, the playlists are always read in numerical order. I do still cross-check the episodes from the menu with the decrypted M2TS files, but I've yet to ever have an issue with episode order this way (maybe could be an issue if someone like lionsgate were maliciously numbering the playlists in the wrong order).
