Is there a way to change the codec MakeMKV uses? The coded used (mpeg-2) will not play in my DLNA device, hence I need to trans-code (to h264) in Handbrake.

MakeMKV does not "use" any codecs, it merely repackages content into MKV container. If your source is a DVD disc you'll get an mpeg-2 video. Handbrake is the best method to convert.
