I believe every one of the 100 or so blurays I have ripped to date have had an input aspect ratio SAR=1:1 and DAR=16:9. They display fine with the correct aspect ratio. However the mkv (using the latest makemkv 1.6.16) of 'Pirates of the Caribbean: Dead Man's Chest' reports a SAR=65509:45568 & DAR=2911:1139 (and a correct 1920x1080 size) and plays back vertically compressed as one might expect with these values. The MPEG4 track info seem reasonable in makemkv:

Can you post the full output from mediaInfo for the created MKV file?

I don't immediately see anything amiss and have attached it last. It think it is in the stream rather than the container/headers.
