I get this as well when seeking videos.
Its just the codec.

Reason why it does not happen with DVDs is because DVDs use a different codec.

DVDs uses MPEG-2
Bluray uses MPEG-4(H.264/AVC)

Blu-ray Discs can use any of 3 different video codecs: a) MPEG-2 part 2/H.262, b) MS/SMPTE VC-1, or c) MPEG-4 part 10/AVC/H.264. (Modern Blu-ray releases are all MPEG-4 part 10, other than occasional repressings of older VC-1 masters.) The seek breakups with VLC are because its handling of MPEG-2 transport streams handles seeking poorly, which isn't specific to any codec.
