Way to rename rips for Plex?

You can do the renaming when you do the rip... That's how I've done it. Click on each title, and look for the "Properties" tag... select "Name", and fill in the name you want the track to have. You can pull down the "Name" button and select "File name", and modify the actual name the file will be saved as (separate from the name inserted into the MKV file).

When doing a series, you can step down through the titles fairly quickly.

This will make sure the files end up with the correct names when viewed with Plex. Otherwise, you can have a difference in how it displays in Plex and what the actual file name is.

(I don't get that problem, because I process the files through handbrake afterwards, anyway, to reduce their size.)

Is there some program run that can check each movie by the disc and name all the files similar to how MP3s can auto-name based on the album and song fingerprinting?

Rename your media files using a consistent naming convention. For movies, you can use the movie title followed by the release year in parentheses, such as "The Shawshank Redemption (1994)". For TV shows, you can use the show title followed by the season and episode number, such as "Breaking Bad S01E01".
