A lot depends on what you're using for a server and how you intend to watch things. Also, how many episodes are involved... Like Bleach has 360+ episodes spread out over years.

I only know about KODI which uses "S01E01 - The Venture Bros.mkv" as an example and if you want you can put it in a season folder for your convivence. You can also do "S00E01 - Letterkenny.mkv" for specials etc. I don't rip DVD/Blueray extras at all so I have no idea how you deal with those.
I am guessing other players like Plex may have a different format, but KODI has a great WIKI for any formatting of files you need, and I think you can also look at the site that does the scraping. It is easy to find if you search for KODI Scrapers.
