I normally have 2 backups of my Bluray, (one is Full with Menu, another one is Main(s) without Menu).
(Org disc quality sucks after 10yrs, unlike my Pana/TY media)
I notice that if i will to rip MKV from the BackUp (Mains without Menu),
The subtitle, while available for selection, will not show.
Tried VLC-2, VLC-3 & MPC, all same result (sub will not show).
When i load this mkv into MkvToolNix, the sub clearly is available in the Header.
If i ripped MKV from the Full Backup, no problem at all.
Anyone face this issue before ?

Which tool are you using to strip the BluRay from the menu and unwanted video tracks? From what I read here I would assume, MakeMKV doesn't see connections to the subs no longer after the modification, but that's just a guess.
Ultimately there is no problem at least for you, when you have two images anyway and always can choose the full backup. Though I do not understand why keeping the BluRay folder structure at all, if you remove menu and everything and only keep the main movie. Just make a MKV from the main movie, that seems easier in my eyes.

My backups was done long ago before i knew of MakeMKV.
I believe the Mains Backup are mostly rip using DvdFab6~8 or CloneBD (for the more recent one).
I verified both backups will leads to the same issue, regardless if created by DvdFab or CloneBD
Curious to know exactyly where is the problem.
Most of my iso on my HDD are Main Backup (they load faster).
Will be troublesome to re-copy them from my Backup.

When "Play by Disc", the Subtitles works as expected on VLC or PowerDvd.
Would be quite 'rare' to have both DvdFab & CloneBD causing the same issue.
This Subtitle issue also affect 4K Bluray.
So the common denominator seems to be MakeMkv1.16.7 for now.

Please do a test dump of the same title form a "full" and "menu only" backup, and send both per instructions at https://www.makemkv.com/onlinehelp/testdump.html
