If the disc doesn't include the subtitles you want can you add it using makemkv after the fact?

Not using MakeMKV.
There are other tools though. Check out MKVToolNix: https://mkvtoolnix.download
It is a collection of tools for doing all sorts of things with .mkv files. They can either be run on the command line or there's a GUI for them. Your favorite search engine will lead you to examples of how to use mkvmerge to add a .srt to a .mkv.

Some video players including, I think, VLC will pickup the .srt file if it is named like the .mkv file and in the same folder. Leaving it separate initially can be useful if you need to tweak the timing on the .srt file.
