does makemkv rip blu ray and dvd with 5.1 audio, or does it down convert it into 2 channels?

MakeMKV does not re-encode (convert) anything.

so when i rip the bluray adn watch it on my home theater i will have 5 distinct channels ? yay : )

Yes, as long as your home theater setup is capable of processing and outputting 5.1AC3 audio...
