I was using VLC to rip BluRays, which usually took 2-3 hours. With MKV it takes like 40 min, which is mind blowing comparing size. When i uncheck everything and just use the 5.1 or 7.1 english audio, no subs. Is it preserving all that audio unlike VLC to a mp4? Is there another step I need to take?

MakeMKV generally makes a direct copy of the audio, but you can ask it to do some conversions. If you use the default profile, you will get exact copies of the tracks you select to include.
VLC is probably converting tracks that are not valid in MP4 file.
