Finished File Size larger than original

So I have been using makemkv to make changes to existing mkv files. I never added anything but have removed subtitles in languages I didn't need. This most recent session I only edited the name of the file, (not file name that you can just edit directly) but the finished file was larger significantly. Original was 8GBish and finished was 11.5GBish. This happened before after I ripped a blue ray I ran the mkv from the blu ray again to fix the name and it did same thing by making the file bigger. It only did this on some episodes, not all. I don't see any consistency of why it does this. Any ideas?

Post the text reports from mediainfo for the before and after cases so we have more idea of the file contents.
