When I put all 3 discs in the drive, it only sees 2 20-21gb files each disc, which judging by the time is a big chunk of discs combined in each file. Is that just the way this set came? Crazy that the first set had individual episodes. Anybody else encounter this? Better yet, is there anyway to separate the individual episodes from the combined files?

It is, unfortunately, not uncommon for publishers to change the way they package episodes betwen seasons. Whether or not MakeMKV can find the individual episodes within the bigger files depends upon whether or not there were play lists for each episode included, but some do it entirely within the DVD or BD menu structure.
This is another case where post-process tools can come in handy. You can use the MKVtoolnix tools to split the file on chapter markers (they will usually be consistent within the series as to how many chapters per episode), or use handbrake to both compress the files AND break them at chapter marks.
Animation like Clone Wars will compress 60-80% with the "normal" settings in handbrake, so it's worth it if you have issues with storage.

Hey thanks man. I already use Handbrake as part of my process, so after a few minutes of looking I saw how to do it. As you surmised, there is a predictable pattern of 4 chapters per episode with a running time in the 22 minute range. Thanks again for your very helpful response!!
