Glitches forming :(

Hi there,
Here is a weird problem ... I am getting random visual glitches on Bluray rips. They look very similar to the glitches shown here http://www.makemkv.com/forum2/viewtopic.php?f=8&t=5766. Same position on screen and look.
On that thread they concluded hardware acceleration on Mac was at fault (I am on Mac too), but my problem is a little stranger.
I am working from an ISO I made some time ago. If I use MakeMKV on it, the resulting MKV of the movie plays with this glitch in the same place (tried converting multiple times) on MPlayer but not on VLC.
Unfortunately I am wanting to ultimately play them on my AppleTV. If I take that MKV file, and chuck it into iFlicks 2, I end up with a nice MP4 that Quicktime, iTunes and AppleTV like. Sadly they all play with the glitch in the same place, and with the glitch looking the same. Naturally all this is done (like MakeMKV) without re-encoding the video track.
If I chuck the MakeMKV-produced MKV into Beamer (a Mac app for taking any video file and sending it to play on AppleTV, without re-encoding of any tracks unless necessary) I also see the glitch on the AppleTV.
Now *here* is the strange thing. If I mount the ISO and chuck the original M2TS file from the STREAM folder into Beamer, it plays on the AppleTV with NO glitch!
Any ideas?
