Harry Potter and the Deathly Hallows Part 1

I own the 11-Disc Region-Free Box set - "Harry Potter the Complete 8 Film Collection".
I used MakeMKV (v1.7.9 for winx64, installed under Windows 8 Pro, 64-bit) to make backups of all the disks. I chose the full backup option, just removing the encryption (not making MKVs).
The first 6 movies all worked flawlessly, but I'm having issues with "Harry Potter and the Deathly Hallows Part 1". MakeMKV doesn't generate any errors, but when I play back the file, there are several places where it appears corrupted (the scene freezes and stutters and get pixilation for 1-2 seconds). I encountered about 5 "bad spots" in the first 30 minutes of the movie (I stopped watching at that point and started troubleshooting, so not sure how many more there are).
If I rewind and re-play the "bad" segment, the problem persists in the same spot.
I have tried playing back on two PC's (one Windows 7, and one Windows 8) - problems stay in the same spots.
I have tried playing back with two programs (SageTV, and MPC-HC) - problems stay in the same spots.
I have tried using different codecs with SageTV (Microsoft and ArcSoft) - both exhibit problems in the same spots, but the ArcSoft codecs handle it better (less noticeable).
I tried re-creating the backup with MakeMKV (V1.7.9) - still see the same problems in the same spots.
I tried playing the original BD disc in a stand-alone BD player (Panasonic) and it plays correctly with no issues.
Is it possible that MakeMKV is corrupting the files when it decrypts the BD Disc?
What else can I try?

I tried to re-create the backup using the new version of MakeMKV (v1.7.10). The results were the same - still having major issues with this disc. Has anyone seen a problem like this before?
