Pushing Daisies: Season 1 have all the episodes merged together into 1 episode in MakeMKV.
MakeMKV maps all the episodes together in the Segment map. All the episodes are seperate files on the actual blu-ray disc.

I have backed up the discs and removed the *.m2ts files and uploaded it here:

Update: Just tried the new build, MakeMKV v1.10.2 (11.9.2016 ) - and the issue still occurs.
Could you fix this please? You fixed it for Weeds Season 1.

You've asked the same question several times. MakeMKV only allows copying of the original disc as it was originally authored. You need to use other applications to edit or reformat the media. Handbrake (and likely other programs) can select and separate the groups of chapters for each episode. I wish MakeMKV would brew my coffee but it does not.

Sorry Rita, you deserve credit for first suggesting Handbrake. A quick Google search also gives MKV toolbox, ffmpeg and command line Handbrake as solutions. I was just piqued that the original poster gave five error reports for his misunderstanding of MakeMKV.
