www.makemkv.com

Star Wars: The Clone Wars Season 2 and 3 have all the episodes merged together into 1 episode in MakeMKV.
MakeMKV maps all the episodes together in the Segment map. All the episodes are seperate files on the actual blu-ray disc.

I have backed up the 3 discs from Season 2 and removed the *.m2ts files and uploaded it here:

Update: Just tried the new build, MakeMKV v1.10.2 (11.9.2016 ) - and the issue still occurs.
Could you fix this please? You fixed it for Weeds Season 1.

For those wondering, in 2024, this problem persist

I'm ripping these two seasons as I type and the same issue is still present.

I should be able to use MKVToolNix to split the files down but, if the individual episodes are on the discs, why isn't MakeMKV finding them?

I don't have these discs, so I'm just speculating. According to what the OP posted, there's a .mpls that defines all of the episodes in one big chunk. This is probably what plays when you hit 'Play All' on the disc's menu. If you were to make a decrypted backup of the disc (on the first screen of MakeMKV click the icon of the yellow folder with the green arrow) you could try deleting (or just moving) the relevant .mpls file out of the <backup>/BDMV/PLAYLIST/ folder. Then open the backup in MakeMKV. Since there won't be a .mpls with all the episodes in the segment map when MakeMKV processes the disc, there's a good chance each episode will now show up in MakeMKV. The individual episodes will have .m2ts numbers that are the same as the numbers in the relevant Play All segment map.
