Problem with makemkv converting bluray

I'm getting this message when trying to use Makemkv.
I have no problem converting the ISO file of the movie, but when I extract the iso folder, then it can't read it. I use another program to MVC encode the 3d bluray to shrink it down and then make an mkv of the resulting ISO. I've done this 3 times already and now on the last two movies, I am having problems with errors. So I went back to the original sources and the ISO works fine but the extracted files are not read correctly. This is before doing any reincoding.
There is no valid data in the file beyond this marker' occurred while reading '/BDMV/STREAM/00002.m2ts' at offset '2240937984'
