Every single Blu-ray that I rip with makemkv has the HD 5.1 audio unchecked by default. I have to make sure to check that option, otherwise all I will get is 2 channel stereo. Is there a way to have 5.1 automatically selected?

The HD is unchecked by default because most standalone players cannot decode DTS-MA. Some can do TrueHD but not all. By default the Core of the DTS track is checked, which should give you full 5.1 sound. TrueHD will have the 448/640kbps AC3 track checked by default, which will also give 5.1 sound.

I think I follow, but when I view the list of movies in XBMC, those that I didn't check show up as 2 channel stereo.

Try using MediaInfo to see what is in the file.
