The Legend of Korra
I got my son the Avatar/Korra box set for Christmas. I'm ripping the episodes into our Plex server. I'm not familiar with the show enough to know. Are the episodes in proper order after the m2ts files have been processed by Makemkv?

That depends on how the disk was mastered, really. MakeMKV numbers the titles by the order they appear in the directory, which is USUALLY the same order as the episodes, but not always.
The way to check this is, after the disk has opened, select one of the titles in the left window. Look at the Info window on the right for the source file name. Move down on the left, one title at a time. Does the source file name increment, or jump around?
If it increments, then MakeMKV is going to rip them in episode order. If it jumps around, you may have to re-number them after you rip them.
When I'm not sure, I play each title in VLC to get to the "episode #" screen, and make sure it matches the episode list on Wikipedia.
I don't have either series, so I cannot comment on how they were mastered.
