Are you sure the Death Note disks are genuine? The US BD version is individual files per episode, with chapter breaks, and no "extra junk" spread through it.

So for Death Note i figured out a work around, i hope it can help somebody else
seems you can extract the episodes by loading the playlists at BDMV/PLAYLIST into MKVToolNix after making a backup without the encryption, the seem to be 00005.mpls - 000011.mpls on each disc are the episodes, MKVToolNix will find the video files on its own once you import the playlist it seems
doing it like so avoids the blank spots in the video and also doesn't include the video info splash screen and you get to keep the chapters

Disk 4 the english is audio track is a mix of 16 and 24 bit further making it difficult to rip, i solved this issue by using BDedit to modify the playlists to point to video 0 and extracting the first secound from that

this is definetly not beginner level stuff, so make sense that you find it difficult
i put the bluray into storage so i'm going off what i can remember here
but backup the disc to the drive, and point BDEdit to the BDMV folder of the backup and press read
you should now in the Playlist page and find the playlist with your episode, find the playlist in question (top right corner dropdown),
go to the playlist section just below, find the one that doesn't belong (i think it was 1 secound long in the beginning)
right click and press edit on the section,
we need to substitute the incorrect file with something that works, i picked video 0 so i put that into the file field, saved it, and then i could load the playlist

I've tried the "004" part of the playlist (using playlist 0005 that shows 1-3 as 0005 and 4 as 00014) with both as 0000 and 00014 and with or without the 00:10:00.000/01.001 and 00:00:00:000/01.001 takes out of the in and out as your other post mentions in another thread. Any ideas? I would have replied sooner but I thought I had it and only noticed on watching the show.
(Edit) I fiugued it out... I was previewing the playlist file (e.g.) 0005 and it was not syncing proerly but once saved through MKVToolNyx it worked fine.
